The third-fourth seeded Malaysian had to overcome a strong challenge from Ihad before winning 11-7, 8-11, 10-12, 11-5, 11-4 in 48 minutes.
Eain Yow's win also ended Malaysia's 12-year drought in the boys' category in the championships, following Ong Beng Hee's triumph in the boys' Under-19 event in 1999.
The last Malaysian to win the British Junior Open title was Low Wee Wern, who won the girls' Under-19 title in 2009.
